The deadlock was broken at The Den with 20 minutes on the clock when Lions defender Liam Cooper turned the ball into his own net when Jordan Shipley's shot cannoned back off the post.
City's lead was doubled six minutes later. Gus Hamer's free-kick initially hit the opposition wall, but the ball fell again to Gus who hit a rasping volley into the bottom corner of the Millwall net from 20 yards out.
A foul of Jed Parrott in the Sky Blues penalty area in the second-half allowed Jed Wallace to net from the spot and give the home side a lifeline, but the Sky Blues came away with all three points to move above Millwall and into 16th place in the Championship table.
Mark Robins' side have a break from league action next weekend, facing Championship front-runners Norwich away in the Emirates FA Cup Third Round on Saturday (Midday KO, BT Sport Extra 5).
