It was a thriller at the bet365 stadium, with the Sky Blues taking the lead in the first-half through Tyler Walker's goal.
The hosts equalised through Jacob Brown in the second-half before Max Biamou restored the Sky Blues' lead after 68 minutes.
However Sam Clucas brought the Potters level again just two minutes later.
The Sky Blues secured the three points on the 78th minute when Viktor Gyokeres hit a low shot from 20 yards out that beat the Stoke keeper at the far post.
The win, City's third victory in a row, moves the Sky Blues up to 15th in the Sky Bet Championship table on 51 points, ahead of this Saturday's game against Preston North End at St Andrew's.
