An open first-half saw Kyel Reid torment the Gillingham defence with his pace and directness, and the 28-year old opened the scoring with his first goal for City, having been found by the ever impressive Gael Bigirimana.
The home side found reply five minutes later when defender Max Ehmer glanced his close-range header home from a simple Ryan Jackson long throw.
And it was the hosts who scored the decisive goal with 20 minutes to play, as Knott confidently rolled the ball past a helpless Reice Charles-Cook, following Cody McDonald's through ball.
